With the advancement of genome sequencing for various organisms, an increasing number of raw sequences must be interpreted. One of the most critical difficulties in bioinformatics is determining the location of protein-coding areas using computational approaches. Similarity-based searches and ab-initio prediction are the most commonly used strategies. Since the Human Genome Project (HGP) emerged in 1990, databases of human and model organism DNA sequences have proliferated. Computational gene prediction is becoming increasingly important for the automatic study and annotation of huge uncharacterized genomic sequences. Gene prediction is divided into two categories: protein-coding region prediction and gene functional site prediction.


Many studies have been conducted on this topic, which can be divided into three generations. The initial generation of programmers was created to where coding sequences in genomic DNA were located. The second-generation combined splice signal and coding region identification to identify potential exons but did not put the exons together into entire genes. The third generation of the following development phase tried to predict whole gene structures, which was a more difficult task. Two forms of sequence information are used in ab-initio gene predictions: signal sensors and content sensors. Splice sites, branch points, poly-pyrimidine tracts, start codons and stop codons are all examples of signal sensors. Exon detection must rely on content sensors, which are patterns of codon usage specific to a species and allow statistical detection methods to distinguish coding sequences from non-coding sequences.
